I don't know if it's related to your problem but the only time I've seem problems with this metatada conversion scripts was when the DB (which defaut charset is iso8859_1) had some objects created with character set NONE (some people connected to the db without difinig the "connection" charset and updated the metadata)

The script works for 1 charset only.
