The SQL Developer manual it states that SQL Developer's Firebird support was developed for Firebird version 1.5. I was able to get it working fine with Jaybird 1.5.6 on a Firebird 1.5.6 database.
I haven't tested any versions other than 1.5.6, you should test matched versions of Jaybird and Firebird. I have had similar problems to those you describe when I have inadvertently loaded Jaybird 2.x with Firebird 1.5.6 on SQuirrel SQL, DBVisualiser, Eclipse, iReport and other similar software.
At least that should get you started on solving your problem, I'm not sure if it will help you if you are using Firebird 2.x!
