Subject OT - mysql a joke?

Wrong forum to be asking I know but at least Firebird users are aware how
firebird works :)

I've had a mysql server running for a couple of apps I'm looking to port, but
there has been a hickup following an update and I'm having trouble recovering
some useful but non-critical data. With firebird we simply back up the relevant
file, but with mysql some of the data necessary to run a particular database is
spread all over the place?

Can someone in the know direct me to the right place to 'recover' a mysql setup
which seems to be stuck with errors 'updating'. At least with Firebird I've
NEVER had problems with the whole server being screwed up and not starting even
after a major version update, but I'm not sure what is going on.
