Sounds like display hot plug support.
I had a perfectly working setup: Linux, 2 x nvidia Quadro 4000, 4 x
monitors.
I would power the monitors off when I was done for the day.
Then nvidia enabled the display hot plug support now I can't turn them
off without loosing up my desktop.
The Win7 machines at the office have a similar issue where they may
power off the monitors at night and in the morning the sequence has
changed because they powered them on in a difference sequence. So the
primary display may be on the left today but tomorrow it is on the right.
