Many thanks on suggesting WNET connections strings as being the cause. Your reasoning was very interesting too.

Unfortunately though, the servers that the solution was installed on seem to have other issues (probably relating to hardware), so we are looking to start from scratch with new hardware. However, once the new servers arrive, I'll ensure that WNET connection strings are not used.
