Ken,
Have you run disk performance/benchmark tools on the system to see what the performance of the server? Then compared that to the performance that the VM is getting? Then compared that to a separate/local computer?
I am very confident that you will find a huge performance problem with the server.

P.S. We have 3 MS HyperV servers and 2 VMWare servers in our office -- HDD performance can be a real problem when dealing with VM environments.
