It's in fact so simple that you missed it.

Just make sure that your install script gives modify permissions to FDB files.

If using Inno Setup just do something like this:

[FILES]
Source: MYDATABASE.FDB; DestDir: {app}; Permissions: users-modify

I only tested this under Windows 7, but it should be the same under Vista.
