Best I could figure it was inode related. Since a symlink points at the
original inode or what ever. So it was not even seeing the symlink just
the actual inode # of the file. I will experiment later today and see if
Netbeans 5 also has this behaviour.

However FYI, Gentoo is getting away from versioned jars, and most jars
that were versioned in portage are no longer. Ex log4j
