Maby 2 tools might be worth to concider:

* plone as cms (http://plone.org)
+ it can search for content within pdf files
+ it can create content as pdf with a "save as pdf" function
+ easy to use for end users
+ workflow processes for documents
+ Free
- high hardware requirements
- high learning step for designer and developers

* apache forrest (http://forrest.apache.org)
- they provide mechanisms for publishing from different input formats
(even docbook) to different media (web and pdf)
- maby that would be an option to generate the documentation parts
